How do I build the hallway of pits, cats and dogs for wife protection that starts out something like this http://castledraft.com/editor/XD2405 ? I got the start down as you can see, but I can't quite figure out how to place the rest to have it actual work and for there to not just be a straight line through.

First off, that layout doesn't work cuz the dog will move past the pit on the second step. If you want something quick, use this.

Note that what you are trying to do is easier in the downward direction because of pet movement order.
Edit: Oops, second dog from the bottom should be one square up, fixed it now.

It works though, the cat goes up and the dog stays where he is. I'd rather not have to move my starting pit now, are you sure it can't be done with my entrance? The one I've seen the pits have been in a zigzag pattern, not in a line. I tried doing the line but you can make the dogs step aside and then drug them.

This is the solution with the most guns per tile:
http://castledraft.com/editor/QIaw2X
But it requires a little trick and an investment:
When you've created the pits, own a few dogs and 2k in funds and your house withstands 2k suicide robbers, you have to actually let someone rob you.
You place the cats, but not dogs and the vault where your wife would be. In self test you see, if all the cats fall into pits. Protect your wife somewhere else this one time. After being robbed the pits are permanantly full of dead cats.
It is not possible to do this with cats and dogs alive, because the dogs will move simultaneously. Your example would look like this I guess: http://castledraft.com/editor/2cJjuw

http://castledraft.com/editor/XD2405 works though, the cat moves up before the dog moves, making the dog stay in place.
